Default 650sx westcoast pipe help

I installed a westcoast pipe, and my pipe filled with water, enough to make me lose power, shut it down and it wouldn't restart, well my cylinders had water in them also. And my pipe towards the waterbox was too hot to touch. I have my cooling lines ran as they were stock ( head to top front of pipe, then the one on the inside of pipe to the line that exits the back of the boat)I am not running a pisser, and blocked of the fitting on the stinger. What did I do wrong
