Default 06 F12x Turbo - flush trouble/clogged cooling system?

We have a pair of 06 Honda Aquatrax F12x Turbo PWCs. We were able to flush the first one without a hitch, but the second one seems to have a clogged cooling system -- the water doesn't flow freely from the back inlet(outlet) as it did on the first one during the flush. The manual just says to take the PWC to the dealer when this problem is encountered, but does anyone know how this can be fixed? We're sick of dealing with our local dealer!

There is a one way valve located in the bottom of the hull just behind the engine block. If that valve gets stuck then the water flows out the pump inlet instead of flowing through the intrcooler/block/exhaust. You can clamp a pair of vice-grips on the line going to the pump and it will flush properly.
