Default 04 turbo f12x taking on water!

hi everyone im new to the site but not new to my my honda ive had it since new in 04, and it has been great to me except for a couple minor issues here and there. but now i have a serious issue that i cant figure out and taking it to the dealer is not really an option for me. so if someone can help me out that would be great.
The problem is my 04 honda aqutrax f 12x turbo is filling up with water. the pugs are in and their are no holes in the hull, also the water only comes in when the machine is not running in the water. ive flushed it with the hose and checked the cooling lines and see no leaks. so i dont now where it is coming in from. any help will be greatly appreciated

Better check the the through the hull plastic fittings for the cable at the pump.
These plastic fittings are notorious for cracking and sinking boats.
I and many of my fellow honda owners have installed the aluminum ones that can be found on ebay for 8 bucks each.

It is most like the cable stop nuts like He suggested which will sink your Honda. The other issue is the shaft seal housing corroding and water coming in between the rubber coating and the aluminum frame to it.
