Hoses don't change locations by themselves.... are you sure about how they were, and how they now are???
When you do the "priming" procedure, you do blow into the return line that goes back to the tank, and yes you do pressurize the tank (Tank cap is on tight). This should drive fuel out of the tank via the feed line, which routes through the gas valve (you did turn on the gas valve didn't you?). It then flows into the carbs via the supply hose, and upon filling the carbs, it starts to overflow out the carb return hose barb. There is some resistance as the fuel flows thru very small orfices and in-carb filters.
If that didn't happen, then pull the supply hose off the carbs and verify that the fuel is flowing out to that point at least.
If the hoses were indeed reversed, I doubt any damage was done, but it could not have possibly ran that way.
The pulse line cannot stay filled with fuel, (it would drain out, or be evaporated) and it wouldn't matter as the pressure variations (pulses) would still be transmitted up the hose.
Your problem could be clogged in-carb filters. Do the plugs indicated dry, or flooded, conditions? Will it fire-up momentarily with manually primed gas (pour it down the carb throats). I believe that ski has 2 fuel pumps (front & rear carbs), and even one working should get you enough fuel to start it up.
