You run you jet ski on the water with the hood off? I don't think that is a wise thing to do.

I'm wondering if the hood is somehow cutting out all of the oxygen out of your engine compartment. Has anything been done to it lately?

Check the vents on the hood to see if there is anything in them. I haven't seen a 550 since the 80's so I am not all that familiar with them any longer.

No exhaust leaks??? Possibly the carb is too rich. Lean off the low speed and see what happens.
