Default Power problems

I have a 1999 Kawasaki 1100 STX. I had some problems earlier with it over heating and melted some wires together, causing it to have several alarms come up. I finally got all that line out, but after putting it on the water today, it would not crank over 5600 rpms, keeping it at 35 mph... It would go around 50 to 52 mph before. Any body have a clue to what might be the problem? Thanks.

I would put a new harness on it and check compression. Maybe the overheating did some damage somewhere.

I replaced the harness, and had around 100 to 105 psi on all three cylinders. I went on and took the carbs off and found some moisture in them... And a liitle bit of gunk, but a very small amount. I cleaned up the carbs and put them back on. I'm gonna change the plugs and go out in the morning again. Any other place I should look before I go out?
