Default 2000 Kawasaki 1100 STX D.I. dying problem

I got the ski this year used. I noticed it missed at little at first when started and running at slow speeds. First time out she was fine and I rode her for 2 hours. Next time out after an hour she started missing and died. the problem got worse and finally it would barely run and kept dying. 3rd time out I encounter the same problem. After an hour of running good, the ski starts missing a little, then a lot and won't run. I find if I let her sit for an hour she'll run fine again for 30 mins then it starts dying again. I've replaced the plugs but I'm thinking it might be a coil or spark plug wire problem. Maybe something is getting hot and causing the misfire. Anybody have an idea what could be causing the problem??

Need to add the 2nd time out my buddy ran it to the shore and I'm thinking it might have sucked up some junk. I just cleaned part of the bilage system and it was a mess. I'm working on the cooling system next. hopefully this will cure my problem. also would a bad battery cause this? They guy I bought it from said he put a new battery on it, but it's a lawn mower battery and I wonder if it's providing enough power. Charge keeps dropping below 12.6 after I ride it. By the book standards it needs to be recharged. If I have to recharge the battery every time out, is the battery providing enough power? Maybe it's too small for the ski?
