Cool Polaris SL650 - confused!

I'm new to the jet ski ownership bizz and I am completely stumped on whats wrong with my ski. I had the engine rebuilt about two months ago and it's been running great with no negative mechanical problems. A few days ago, it started running funny and I was worried that my son accidently got water in the fuel tank when he put gas in it. I drained all the gas and put supreme in it with a few ounces of dry gas. It will start perfectly, and runs great when its NOT in the water. As soon as you put it in the water and hit the gas....the motor wants to die. There is nothing stuck in the intake...I'm getting good spark, its getting fuel. the drive shaft is spinning, and the blades are turning, but when you put it in the water it doesn't look like a lot of water is coming out of the back. Any ideas?
