Default valve cap on bellows missing

I have a 2001 Seadoo RX which just got out of the shop. I had it out on the water for about five minutes, and the motor started to bog out and eventually died. The well had filled with about 8 inches of water. I also noticed that the valve cover cap on the bellows was missing. I have learned that this is a crucial piece of the cooling system. I am wondering if I could have done some major damage to my machine, and also if the water in the well is at all related to this cover missing.

I am headed back to the shop where the work was done, but I do not expect them to admit to leaving this off, and definitely will not take any blame for what has happened. I was just hoping I could get a little educated before going back to the shop complain.

If anyone can help or explain, this would be greatly appreciated.
