Default X2 water in the engine compartment

If I leave my 93 X2 in the water overnight there is an inch or two or water in the bottom of the engine compartment. It will pump out fine once running but I am concerned if I have to leave it for more that one night. I figure the seal on the shaft is bad. How much trouble is it to replace ? Do you have to pull the engine ?
