If its been more than 48 hours since you flooded the ski, then you can bet the engine is totalled. If it was salt water then it would be dead in even less time. When water gets in the ski it passes through open exhaust ports into the engine. To have any chance of preventing damage, you have to immediately pull the spark plugs and crank the engine to pump out as much water as possible, then replace the plugs and get it running again as soon as possible. Then you have to run it long and hard to get rid of residual water. If you can't get it going within a few hours, the engine is going to be seriously damaged.
At this point you will need to pull the engine apart to access the damage. I'd tell your friend to start shopping for a rebuilt engine.
