Default need help 2002 yamaha 1200xlt

this is my first wave runner and ive never worked on one before but i bought it not running. i got really far on it by my self but i need some help now. it has sat for two years before i had it. i replaced the started the impeller the housing fuel filter and new gas. it was smoking alot at first but its pretty normal now that ive been running it. my first time out after about 15-20 min of mostly slow riding threw no wake zones a alarm went off and it said exhaust with loud beeps. it didnt feel to hot but i let it cool off and then i rid it home. the next day i rid it for about 45 min no problems. i ran it at home with the hose hooked up and it didnt look like there was any water coming out the front ports. should there be? and also it seems to be missing. i need to replace the plugs but could it be anything else? something weird, i forgot to put the plug caps on all three plugs and it still started up.... it barely ran but it was enough for me to ride to the end of the dock and turn back it stalled many times but its very weird that it would start with all three plug caps off and just touching the plug. the ski seems to run good besides the two things i listed. its very fast i had the speedo up to 62, i know thats not correct but its pretty fast. thanks for any help

if your motor run without the plug wires, you motor was running so lean on fuel that it had enough heat in it to create combustion without a spark. you need to have carbs o/h. also i recommend eliminating tha cat. and replacing with a d plate. you also need to check the oil lines for shrinkage or other damage while you do this. before you do this work(it is a big task to o/h carbs on his unit and requires removal of exhaust), check cylynder compression to ensure there isnt motor damage. comp. should be equal and around 120psi on the 12 xlt.
