i have suctioned all i can out of the tank thru the filler hose.
question is now, if i disconnect the fuel rail and suck from the fuel rail will that possibly damage the fuel pump?

If I wanted my fuel tank completely clean, I would remove it from the ski, clean the interior with my hand and rags and whatever. I would wash it out really well and then let it dry. I have done this in the past

I would first determine what caused water to get into the fuel tank-bad gas, the fuel filler neck and cap/attachment points or a flooded engine compartment. I would also add some isopropyl alcohol in the fuel tank to dry up any remaining water in the tank and fuel system. I would hold off on doing anything with fuel rail at this time. Instead, fill the fuel tank about 1/2 way with fresh fuel and see if the ski starts.

If you are concerned about damaging your fuel pump, I would not recommend trying to start your ski with no fuel in the tank. Bill.
