I have a 97 Yamaha GP 1200 I suspect had some water in it over the winter. Upon putting a new battery in this guy I pulled the plugs and one cylinder had water in it. I am not a pwc guy. I am looking for some guidance so I do not get taken. Could I have ruined a seal or gasket or do I have a ruined engine?

If water sat in the engine over the winter, you will definitely have problems. I'd say that the piston rings will be rusted into place at the very least, and I'd suspect more serious problems, valves, crank shaft, etc.. I'd guess that you would be looking at a total rebuild.
