This may sound like a stupid question. If my battery is completely dead and I jump the ski to get it started, shouldn't the alternator, magneto, ect. keep it running? The battery is new but I think it may be a bad battery and the ski starts right up with a battery pack but as soon as you take the battery pack off, the ski dies completely. I am of the opinion that it should keep running. Thanks for any advice anyone can lend.

Yes it will keep running but it is not a good idea to do so because if it dies or you fall off and your lanyard is pulled, then your dead in the water.
