I just bought a 2006 gp1300r and was flushing it out. I turned the water on before starting the engine. How do I make sure I did not get any water in the engine. I pulled the spark plugs and turned it over a few times and no water came out of the cylinders. Am I in the clear?

Well if you didnt run the water for too long say less then 10secs you be fine just aslong as you started it straight after you done it. You should be ok.

Would be a concern if you had water running through it for more then 10secs>

Pull the plugs and crank it to push out any water in the engine. If no water comes out put the plugs in and run it (be sure it is on hose if more than a few seconds). Sounds like you did everything right. You are good to go.
