I'm new to this (spent years racing four wheelers) But seems to me the pump area has the most opportunity for speed and handling. My question is; On a stock 99 GP 1200 where would you start with a stock motor/drive line (fresh motor) as far as making dependable speed and handling with a budget of $500.00 or so. Thanks for your input in advance!

A new impeller, intake grate, ride plate, and pump seal kit would be about all you could do for $500 to the pump system (actually, I'm not sure that $500 would cover it). That may gain you 1-2 mph. Unfortunately each 1 mph gain in speed is expensive on skis.

or,

You could go for a Stage 1 kit from RIVA or R&D which has the above plus modifications to the engine, exhaust, etc. that would give you 4-5 mph but more $$$:
