When i flush my gp1200r water doesnt come out of the pissers on the side of the jetski should there ?

water comes out when i run it in the water though also out the back

I have a 01 and I know it takes about a minute after you turn on the water for it to come out the sides. Manual says to run it for about three minutes.

it should come out the two pissers either side of the ski under the bumpers in line with the hangers and also out the exhaust. If it isn't, turn the tap up. If it isn't overheating in the water, make sure the flush kit is getting water through it.

it has started to overheat when flushing but never did in the water so most likely flushing kit is the problem if water comes out al pissers when running but not when flushing am i right ?

Thats right. Sometimes those push in and twist flush kits break and block the water.
