I have a 2004 Yamaha 1200 XLT. It is running but a bit rough. Most of the time it has to be slightly choked to run at low speeds. It runs best at high speed when it is not choked at all. I replaced the plugs about two weeks ago and checked the gapping. It was off a bit so I adjusted but it doesn't run any better. My daughter took it out and I could hear it skipping or running rough from across the lake. Any ideas? Thanks in advance!

Check the carb and maybe clean it. Also check all of your fittings on the carb. If too much air or not enough air is happening at the lower speeds then that will happen and you will need to see if something is sticking opened or is not closing. Check all your linkages too.
